Those are the must read in my opinion:

Lord of the Rings
I don't read much of LotR fics. And if I do Boromir/Eomer are certainly not my first pick. Nonetheless Riderless by Stewardess is one of the best fics I've read. Adult Only.

NCIS
I wouldn't be myself if I didn't recced Centaurs!AU. And yes. I know how it sounds, but believe me; it's one of the best series ever. Myths&Revelations are NCIS!AU and contain Gibbs/DiNozzo. It kicks off when Tony finds out that Gibbs isn't in fact human. And as much as it really sounds cheesy, crimsonquills (the author) managed to maike it believable and she stayed true to the characterisation we get on the show.
And there is a spin-off *g* (The New York Connection - CSI:NY/Numb3rs; also available in the link)

Five Stages, NCIS gen story, can be find (surprisingly) at fanfiction.net. But unlike majority of stories posted there, this one is actually good. It deals with post-Twilight reactions of all members of the team.

80% by pixie_on_acid is a wonderful characterisation of Tony DiNozzo. It's not long, but definatelly worth reading.

Stargate SG-1/Angel/The West Wing/House/NCIS/Miracles
How To Manage Your Alpha Male by ELG is a "slashy gen crossover silliness". Imagine all the beta males in an AA meeting room, debating on how to best handle their alfa males. I'm afraid it is a crack. But, damn, it's a good one.

Stargate Atlantis
To Serve a Queen by tielan is what I call a hardcore AU. Set in a verso of Anne Bishop 'Black Jewels' trilogy with Weir as a queen of Atlantis and Ronon as an enslaved Prince. Why yes, it is Ronon/Weir. But it is well written and you won't be able to stop until you read it all.
And on a personal note, please make sure you inform tielan that I sent you. I'm hoping for yet another epic AU *g*
